KU tied the game at 10 on a 19-yard field goal by Ron Doherty with 5:49 left in the third quarter but went scoreless the rest of the way.
The Jayhawks were led by Darrian Miller, who had 17 carries for 70 yards. KU finished with 39 rushes for 174 yards.
Quarterback Jordan Webb completed 13 of 21 passes for 127 yards.
KU (2-7) will play host to Baylor at 1 p.m. on Nov. 5.
